Basic Navigation

Understanding the interface and navigating through the Zebrafish Atlas.

Interface Overview

The Zebrafish Atlas interface is designed to be intuitive and research-focused, giving you quick access to zebrafish microanatomical and gene expression data.

Key Interface Components

  • Main Navigation Bar: Located at the top of every page, providing access to main sections
  • User Menu: Located in the top-right corner, providing account access and user-specific functions
  • Content Area: The main display area that changes based on the selected section
  • Footer: Contains links to documentation, contacts, and legal information
Note

The Zebrafish Atlas is fully responsive and works on desktop computers, tablets, and mobile devices, though a larger screen is recommended for detailed image analysis.

Data Table Navigation

The Data Table is the primary entry point for exploring zebrafish images in the atlas:

Understanding the Data Table

The table is organized hierarchically:

  1. Developmental Stages: Rows represent different zebrafish developmental stages, sorted chronologically
  2. Orientations: Each stage has columns for different orientations (Coronal, Sagittal, Transverse)
  3. Slide Previews: Thumbnail images representing available slides for each stage/orientation combination

Navigation Features

  • Expandable Rows: Click on a developmental stage to expand and see all slides
  • Progress Indicators: Color-coded bars showing segmentation completion for each category
  • Quick Preview: Hover over slide thumbnails to see a larger preview
  • Direct Access: Click any thumbnail to open the full slide viewer for that image
Tip

To quickly find slides at a particular developmental stage, use the browser's search function (Ctrl+F or Cmd+F) to search for stages like "24hpf" or "5dpf".

Slide Viewer

The Slide Viewer is a powerful tool for examining zebrafish microanatomy in detail:

Viewer Controls

  • Zoom: Mouse wheel up/down or use the + and - buttons
  • Pan: Click and drag the image to move around
  • Home: Click the home button to reset the view to the default position
  • Information Panel: Toggle the panel with the info button to show/hide image metadata
  • Navigation Arrows: Move between slides in the current stage/orientation

Information Panel Details

The information panel provides comprehensive metadata about the current slide:

  • Basic Information: Developmental stage, orientation, species category
  • Technical Details: Magnification, treatment, image dimensions
  • Segmentation: Progress indicator and segmentation details
  • Additional Data: Description, tags, and related information
Note

When viewing large high-resolution images, zooming in on specific regions may take a moment to load at full resolution. This is normal behavior as the viewer loads detailed image tiles.

Search Functionality

The Zebrafish Atlas includes a comprehensive search system to help you find specific data:

Search Options

  • Global Search: Use the search bar in the top navigation to search across all content
  • Filtered Search: Use the advanced search options to filter by specific criteria
  • Anatomical Search: Search for specific anatomical structures

Search Tips

Search Type Example Results
Developmental Stage 24hpf All 24 hours post fertilization images
Orientation sagittal All sagittal section images
Anatomical Structure retina Images with segmented retina structures
Species Variant transgenic All transgenic zebrafish samples
Combined Search 5dpf coronal brain 5dpf coronal sections with brain structures
Tip

Use quotation marks around phrases to search for exact matches (e.g., "olfactory bulb").
